Presently, I run a USB to the USB in on my DAC (Bryston), and then RCAs from the DAC to the integrated amp (Rotel). Will it make a difference (in theory) if I link the DAC and amp by their balanced connections instead?

Theoretically balanced interconnects are always better than RCA interconnects. But in the real world probably only with long interconnects (more than 10 feet) or when the two hi-fi components are connected to different AC circuits.
